The city is the county seat of Atchison County. It was named after David Rice Atchison, the United States Senator from Missouri. Ira Norris, Dr. John H.Stringfellow, LeonidasOldham, Neal Owens, and James B. Martin also left Missouri to decide on the site's location. They later found a site that was from the natural outlet of a booming and rich agricultural region, but Samuel Dickson and George M. Million had staked claims near the River, and Dr. Stringfellow staked north of Millions. The town company elected Peter T. Abell, Dr. Stringfellow, and James Burns as treasurers. The company divided the site into hundred shares among the members.

Two public institutions, including a newspaper and a hotel, were established. Robert S. Kelley and Dr. Stringfellow erected a printing office in the city. Kelly was the postmaster of the first post office in Atchison, and it was opened in a small building by the Otis house with the idea of a free delivery system.

The area was incorporated in 1855, and Dr. Stringfellow had this city surveyed. The city was a pro-slavery site, but the anti-slavery forces took control. In the town's early development, the first schools there were private, including parochial schools.  There are businesses downtown, the Pedestrian mall on Commercial Street, and a home guard was organized in the town to protect the city in case of invasion from Missouri.

The National Register of Historic Places in Atchison County in Kansas includes Santa Fe Depot Rail Museum, Amelia Earhart Birthplace Museum, Arboretum Sallie House, and International Forest of Friendship. The community tried to become a prominent railroad center but was overthrown by Omaha and Kansas City due to the city's greater industrial connections and connections to Texas.
