The town is the county seat of Crook County and was named after the first merchant that settled here. Monroe Hodges made the initial plat of the city and established the post office for the community with the name of Prince but later changed it to Prineville. The city was incorporated by the Oregon Legislative Assembly, which established its first high school. Prineville was formerly the major town in central Oregon but was ignored when the railroad tycoons Edward H. Harriman and James J. Hill bypassed the city as they laid track south from The Dalles. The presence of a railroad meant the difference between the eventual fate and prosperity as a ghost town, the city's residents constructed their own railway and raised the money to connect their town to the main route, and timber harvests from the nearby Ochoco National Forest boosted the town's economy, and the Railroad prospered for decades. The profits from the Railroad were so abundant that the city charged no property taxes.

The town experienced growth when it was selected as the location for a new data center for Facebook and was met with criticism from environmental groups such as Greenpeace because the power utility company contracted for the center, PacifiCorp gets most of its electricity from coal, and Facebook has established multiple projects in Prineville, including new devices at local schools and water mains.
